I was routing for the futures boxes and when I did the front boxes it went all the way through the blank but just barely on the back end, but there are two holes on the deck.

Wax paper backed with masking tape over the holes. Or you can just masking tape over the holes and pull away when the resin and filler is reasonably well cured. Only a small amount of resin and filler as there should (hopefully) be no need to fill the hole right the way to the top. If you did fill the hole right the way to the top you might get some serious exotherm issues. Once cured sand the deck side where the cured resin and filler now is. If you use wax paper underside your masking tape it should leave a little wax on the deck side of your resin and filler. Now treat like a normal ding repair (patch, feather and fill coat etc). Now start the install again.
just for kicks I put the boxes in the blank and they don’t push through the top. can I put the boxes as normal and then light spackle over the holes? keep in mind these are holes the size of a dime, of that

I’ve thought you routed the whole lot out. I’ve done exactly the same thing with speeedfins, I just installed the box and patched over the hole on the deck like a normal ding repair. After checking the box didn’t poke through the hole of course. Had my router set a touch deep was all. If the hole is a touch deep for patching after you install the box as normal I would recommend filling with hole on the deck with resin and filler first. Then sand. Then patch etc. So nothing major to be done really.
